If your website has large PDF files with good content, like research papers, white papers, or even an eBook, write a keyword-rich synopsis of each PDF file and link to the PDF from the synopsis page. Search engines do index PDF files, however they may not index the entire document if it is too large. Consider using the PDF version as a printable, downloadable version of a document and create an HTML / text version of the document for search engines to index more easily.
